Then I killed them, and got another cash reward and street cred again. I'm still not sure if it has any long term effects, since I haven't complete them all.

The few that you cant do that, you could use short circuit (which is non lethal) and/or a non-lethal mod on your optics that makes your weapons non-lethal. If you have to use a weapon, you need to be very careful and not hit them once they start to fall.
